Mission Bay takes its name from the shallow saltwater inlet that once occupied much of San Francisco's southeastern shore. Beginning in the 1860s, a state and city land deal required private owners to fill the bay's tidal marshes with earth and sand, initiating a 50-year process of reclamation that converted wetlands into industrial land. The Southern Pacific Railroad extended its rail lines into the filled territory by the late 19th century, and the area became home to shipyards, canneries, a Del Monte fruit cannery built in 1925, a sugar refinery, and miles of freight rail. Much of the 303-acre district remained a Southern Pacific railyard until the railroad company's merger attempt with the Santa Fe Railway resulted in the property transferring to the Catellus Development Corporation.

San Francisco's 1998 Mission Bay redevelopment plan — the largest urban development project in the city since the construction of Golden Gate Park — initiated the transformation of former rail yards and industrial sites into a mixed-use neighborhood anchored by the University of California, San Francisco's Mission Bay campus, which opened in 2015. Chase Center arena, completed in 2019, now anchors the district's northwestern waterfront.
